Outside of the goals of his sect Jin will be a voice for peaceful coexistence if the Kami remain benevolent or neutral but will, reluctantly, support more extreme methods if the Kami attempt to rule through force or oppression. He will still put his support more strongly behind subtle methods of winning over the people to their cause and, if violence is necessary, arguing for surgical strikes not brute force.
As for the Jade Sect, given its focus on ending supernatural threats, it will likely grow and evolve close to the 'canon' Kolat. Jin will focus on recruiting shugenja, those with experience dealing with hostile spirits of any type, and with his trip south those with experience with any strange new threats that have emerged from Jigoku.
While direct action will be used when needed so as to stop threats before they can cause more than minimal death and suffering the primary focus will be on learning and studying about such threats and how they can be defeated and using that information to arm and direct others against the threat without weakening the sect. Making sure the right heroes happen to hear about problems and happen to stumble upon the knowledge needed to stop them.
He knowingly gave the Master Lotus stand-in (Sora) the job of guarding and hanging out with his children, so the shadow war seems unlikely...
